Registry Problem

Whenever I boot my computer, explorer.exe does not start, so I manually start it via task manager. I figured this out through a previous thread on this forum. However, I also figured out that a virus had damaged my registry and caused this problem. Whenever I go to system config and tell it to set the boot options to original boot options it gives me the following:

The volume does not contain a recognized file system.
Please make sure that all required file systems drivers are loaded and that the volume is not corrupted.
I have already run multiple reg cleaning software, and no solution has occurred.
How can I fix this problem?
