If it downloads the same emails over again, that means it wasn't allowed
to finish the job last time. The other possibility is a 'stuck' email on the server.
I suggest you go to webmail and prune the Inbox there so it holds only the
messages you want to download into Windows Mail. Move everything else
into webmail folders other than Inbox.

Windows Mail can automatically duplicate a filing system only for IMAP
accounts. For POP accounts you have to do the job yourself, although
you can set up message rules to redirect incoming emails into specific
mail folders.
