That's not Vista beeping (at least I don't think), it's Mathematica telling
you that you've done something it doesn't like. It doesn't like a lot of
stuff, so it's not really anything to worry about.
In Mathematica go to Preferences --> Dialog Settings --> Message Options
In that category should be a bunch of preferences on whether or not you hear
beeps. Just turn them all off and look through the rest of the preferences if
the beeping continues
