You can't change security on a juntion "folder", because the internal use of junctions do not allow it (It's not a real folder).

Everything of any real value to you will be stored in "C:\Users\<YOUR USER NAME>". If there are any hidden folders there (and there are), there is nothing in them that cannot be replaced by re-installing an application.
