You don't seem to have had any response to this, so here goes.
Something seems, for some users, to prevent WDS and WS4 (to give it
its official abbreviation) from indexing the Store folder in its
default location. The Local settings folder is hidden by default,
but unhiding it (Properties > General tab) does not seem to help.
There are two ways round this:
(a) Move the Store folder to somewhere you know is indexable, like
Documents\My Mail, using the Change function at [Tools >] Options >
Advanced > Maintenance > Store folder.
(b) The other one is a bit wackier, but it works for me: share the
Store folder, (right-click on the folder in Explorer and select
Sharing and security; give the share a name like Mail and adjust the
permissions as appropriate) and then add it to the WDS/WS index by
UNC (right-click on the tray icon, select Windows [Desktop] Search
options > Advanced > Add UNC location. You should enter
\\<computername>\mail in the box and click Add.)
If you want to be able to search more of the shadier bits of
Application Data (log files, for example), you could share folders
higher up the tree - I've shared my whole Documents and Settings
folder for just this reason, but I'm the only user with permission
to use the share.
