Another option is to create a whole new category for the file - say Comments - and add that as a new column in that folder type. Then for each file and folder, type something in Comments that will get them all to sort the way you want and then sort by Comments. This is much harder and time-consuming than just adding numbers to the file and folder names, but if they are program files where you can't change the names that easily, this is an alternative.
I'm not suggesting this option - what Richard suggested is MUCH simpler if it can be done - but it is an alternative you can consider if required.
