Ryder, one quick comment before supper. In a folder where you have
imported mails, click on the column headers in the Message list,
select Columns and Account. Do the entries in that column agree with
your expectation? Imported mail (and - I haven't tested - possibly
IMAP mail moved to a Storage folder) may not have account
information, so the kind of rule that includes "where the message is
from the x account" can't help but fail for those messages when you
Apply now.

Let's us know what you find out..
My only point was that adding additional rules for my Gmail pop3 enabled account functioned as designed.
Fyi...
I've 5 separate accounts with 12 functional rules(for those accounts, 5 of which are geared to topic, 3 to sender) to move messages
to user created folders in the account and/or the storage folder depending upon my preference.
When initially setting up WLM:
I did not import rules, all were created 'clean' in WLM.
All email accounts in WLM were setup via importing the iaf account file(iaf file created in OE).
All user created folders were created manually after importing the iaf file and prior to importing messages(via dbx files)
All imported messages that were imported to the storage folders were moved to my desired location(inbox, user created folders etc),
then rules created. They've worked reliably since.
