If you have Live Messenger and its running then it's probably the culprit.
In Live Messenger select Tools->Options->Alerts and Sounds-> 3rd check box
labelled "Display alerts when email is received" - if its ticked then untick
it, if it's already unticked, then its something else
Check your Virus scanner to see if it has option to raise mail received
notices
Are you running a Spam catcher such as Cactus or Mail washer - they too have
mail received notifiers
If you're running vanilla Messenger (the one that comes with XP & Vista)
then it could be notifying you of incoming mail, if that is so then I cant
help as I'm not familiar with it.

I am actually asking this for a friend of mine. I don't mind the little
pop-up on the task bar but she has described these new pop-ups starting with
installing Windows Live Mail and being much larger and more annoying than
the small new mail pop up at the bottom right of the task bar.
She tells me the much larger pop-ups that come one with each new piece of
mail sometimes cover the whole right side of her screen.
I also see that live messenger may be involved, and I will have her check
that out and see if it is the culprit. I think it might be because I have
the same set-up as her and I get only the small normal pop-up that I used to
get before installing Live Mail. She describes a much larger and more
annoying pop-up. I will report back if that solves the problem or not

I've yet to see anything pop-up on mail notification let alone cover the right side of a screen on a desktop or laptop..
Until the 'so-called' pop-up is better defined or an example provided, any suggestion to rectify remains speculative.
Let us know what you discover.

I questioned my friend further about the size and source of the pop-ups and
she means the Live Messenger pop-up at the bottom right of the taskbar. She
apparently gets a lot of mail and when there are several notices at one time
they stack one on top of the other and it only takes about 5 or 6 to cover
the right side of her laptop screen.
I tried un-ticking the new mail alert boxes in "Alerts and Sounds" in
Options in Windows Live Messenger (even though they don't annoy me that much
because I don't get as much mail as her) but I haven't been able to get the
notices to stop.
I also tried clicking on the "Options" link on the bottom of the new mail
notices. When I click on it the pop-up just disappears. I don't know what
else to try since the pop-ups are branded as Windows Live Messenger notices.
Any other ideas?

If you look at my previous post in this thread you'll find that I included
instructions on how to change Live Messenger to stop the pops from popping
I can confirm that if multiple mail messages are received they will stack up
the screen from the systray. I quite like them because if I'm quick, I can
read and respond by double clicking the popup (a bit like picking up the
phone based on the caller id) .
