You can do this through 'Advanced Appearance' options in Windows 'Display Properties' as follows:
Vista: Control Panel->Windows Color and Appearance->'Open classic appearance properties for more color options'->Advanced [button]->Item:->'Window'->Color 1:
7: Control Panel->Appearance and Personalization->Personalization [section]->'Change window glass colors'->'Advanced appearance settings...->Item:->'Window'->Color 1:
XP: Control Panel->Display->Appearance [tab]->Advanced [button]->Item:->'Window'->Color 1:
The application of a 'Theme' or 'Skin' will override these settings.
