Is there a way to change this so that the new mail indicator only displays
when mail is received in the actual inbox?

No. It's considered a new message regardless of what folder it ends up in.

The only way to prevent the delivery of junk mail as new mail is to filter at your account's web server so it is not available for
download to your local email client
a. For Pop3 accounts in WLM filter or rules(block sender, email address etc) to another folder on the web server e..g.
- Junk folder and delete either immediately, purged automatically, or after 'x' days
- A different folder (requires visiting the web UI to empty)
b. Http/Imap - filter as junk and delete immediately

Note: You web server would have to make these tools available for your ability to configure the above.
