I suppose your situation is similar to join or install a SBS 2008 into an existing Windows server 2003 domain(with Exchange 2003 installed). Am I right?
If so, yes we do support the installation of SBS 2008 in Windows 2003 domain. We can follow the same migration procedure as mentioned in CHM or the following article:

SBS 2008 can join an existing domain, you need to use the answer file and select the Join domain method. SBS 2008 will take over the FSMO roles and you have to keep
them there. No trusts are supported (no child domains either). Once you add SBS, you need to use SBS licenses in your domain.
