I run most everything as standalone vbscript, or in a HTA. I would
put your script program inside an HTA instead of an 'IE' page, then
you can build your own progress bar easier, and you shouldn't have the
timeout/ prompting issues. Without posting at least part of what you
are trying there is not much more help people can give you.
