Remove ALL file types from index

Is there a way I can quickly remove ALL of the file types from the index, so I can set it to only index applications (.exe)?

No need to remove them, just set thing the way you want and then reindex.
The old index will be discarded.

I specifically want to ONLY index application files, so when I type the name of a program in the start search that is in one of my misc. folders, it won't give me all of the log txt, or config files.

Unless I'm mistaken, that's what he's asking -- He wants to only index
EXEs, not indexing the others.

This would take a long time as there are no multiple-item-selection
tools in the indexing options.

Regardless of your index settings, this actually happens already, EXEs
are listed at the top, and if you type "winword.exe" (or just "winword")
you'll launch Word regardless of what other hits for winword.exe are
found in your index.

You can certainly go through and modify the index settings if you so
desire, that is up to you.
