"phantom" files

For some reason, I don't know why, dozens of my files and folders have been
duplicated. But the duplicates are empty, containing no data. When I try to
delete them, Vista informs me they're no longer in the specified location and
won't let me get rid of them. This is annoying. How do I get rid of these
phantom files?

Do you have your system set to show hidden files and folders. If yes, what
you are likely seeing is a "junction" between the desktop folder and the
user folder. One points to the other and is not seen if you don't have the
mentioned option selected.
