Programs do not open: is it .lnk troubles or something else?

(I apologize if this is incorrectly posted. I am new and really just looking for any help.)

So, here's the scoop:

The laptop my dad and I share currently is playing the fun game of not allowing us to open programs. Whenever we try this message pops up:

This file does not have a program associated with it for performing this action. Create an association in the Set Associations control panel.

The only program that does work is the main icon in the task bar for internet explorer.(Yes yes, I know it's not the best, but it is what my dad prefers to use.) None of the shortcuts work, so that had led me to think it was a .lnk mishap. When looking at the Set Associations panel, .lnk was listed as an unknown application. (I only thought it to be a .lnk thing cause of looking at the properties of a few programs. I really have no idea what the correct default is.)

When looking at the archived forum for a .lnk problem, it refered first to another forum that I cannot locate, and this is really just freaking me out. The computer only started this freaky before last thursday night after a routine virus scan using Malwarebytes and CCleaner (two programs we've used for years that have always worked fine.) So I'm horribly confused as to what to do. Please, any help would be lovely.
