Problem with shortcuts

Current Problem: All of the shortcuts on my desktop have iTunes icons and open iTunes. I have the same problem with nearly every program in the start menu.

Background: About a month ago, I went into regedit and changed IsShortcut to IsNotShortcut in order to remove the shortcut arrow from the icons on my desktop. It worked exactly how I wanted it to and I saw no errors after this change. I don't know if this could have caused the problem but since the shortcuts are the only things effected I thought I should mention it.
Last night, my computer prompted me to install some random iTunes update so I did and rebooted. This morning, I noticed the iTunes in my quick start menu next to the start menu was a blank page icon instead of the iTunes logo. I right clicked on it, went to properties and changed it to the proper icon. Chaos ensues. This is when everything changed to the iTunes logos.

I have since changed IsNotShortcut back to IsShortcut in regedit and discovered that changing the program that any of the shortcuts on my desktop open with changes all the icons it the respective programs logo. So telling my Firefox to open with Firefox makes everything open with Firefox. There are no error messages, and this feels like a code error not a virus.

Someone please know what this problem is (and say it's not my fault). Thank you.

It's not your fault.

I think System Restore is a worthy first thing to try. In fact, if you can do a restore to before
the IsShortcut IsNotShortcut switch, all the better. In any event go back before iTunes.
If it won't restore, try again from Safe Mode.

I tried the backup and restore center but I can't open it because it opens iTunes again. Most of the original files I access throught My Computer work properly, but I don't know where the original file for backup and restore is. I've tried the start search. I'm pretty decent at working anything on Window, but I don't know how to use safe mode at all. So if I need to use safe mode a detailed walkthrough would be helpful. Thank you.

Safe Mode:

Restart your PC. As soon as the screen goes dark, start tapping the F8 key
continuously until it takes you to Safe Mode. In Safe Mode click the Start orb and type --- restore . Click on System Restore at the top of the menu.

Choose Last known good configuration.
