Duplicate Start Menu Entries

HP Pavilion Vista Premium 64 bit.
I had to do a system restore after having this new system only a few days (shareware supposed to be compatible with x64 wasn't).
After that restore, I restored files from HP Easy Backup. I won't use this again because you have no control over what is backed up or restored. But the files seem to be restored properly, except the Start Menu.
When I go to "All programs," I get the programs including some empty folders for software I haven't yet reinstalled. BUT I also have a folder labelled "Programs" (within "All Programs") and when I open that folder, I find all my program shortcuts repeated.

I checked the User\AppData\Roaming\Microsoft\Windows\Start Menu\Programs and
Program Data\Microsoft\Windows\Start Menu\Programs and neither has that extra folder named "Programs."

Vista won't allow me to delete the folder. I tried to delete a shortcut within the folder but it removed both instances of the shortcut.
Any ideas for this Vista newbie?
