Extremely Slow Computer

Yesterday, I decided to run a scan with Microsoft Security Essentials, so it would return to it's green state in the icon bar, and because I hadn't run one in a while. I ran this fairly late, at around 10pm, and so I left my computer, and the scan, on over night. When I awoke today to check the results;however, my computer was running extremely slowly, most programs taking minutes even, just to open. I had no other programs working during the scan. Only 27% of my CPU is being used currently. I've also already cleared the results of the scan, and everything's clean. Though there is an HTML file (apparently) that was dangerous, and Microsoft Essentials allowed it...

Any help?

Try with clean boot, be sure to include the anti virus

If the above does not work, try in safe mode, report back, to help us diagnose.

Alright, I'll try that. I also just finished running an sfc scan, and Windows reported that some files were corrupt, but it was unable to repair them.

After running a clean boot, my system seems to be running significantly faster, and CPU usage is at 4%, while my physical memory usage went from 97% to around 38%.

I did follow those steps, and my computer is fine now...with the same programs running.
