Is Gmail's ad system dependent on cookies so that if I clear my cookies the system can't operate as intended?

Google scans your email for keywords and creates ads based on what it reads so no it is not cookie based. There does seem to be a setting that allows you to at least limit it. https://support.google.com/mail/answer/6603?hl=en

Gmail has ads? I use a blocker so I've never seen any? And do the ad generations carry over to other Google sites like their search page while you're signed-in to Gmail?
