If using the upgrade version follow this tutorial
Clean Install From Upgrade Vista

If the full version, try it this way
Clean Install with a Full Version of Vista

Prepare the HD, for Vista or Seven
http://www.sevenforums.com/tutorials/91339-ssd-hdd-optimize-windows-reinstallation.html

Goi to search, type device manager. In Device manager look for host controller. Make sure no yeallow markers are close by and make sure driver is up to date.

This should solve the problem.

If not read below

You may have to make a simple adjustment in BIOS, but I have not heard of that situation before. Lets try a few install methods and save the IDE for last

Are you linking several hard drives. A raid configuration may be the cause.

As I said, unusual situation. Try to install using the tutorial given above, before trying any of the other ideas. Post back first. With what you know about raid and the bios adjustment.

Everything should be on the CD. You may need drivers later for some of your software.

The CD drive problem may be hardware and then a new OS will not help solve that problem.
If the Windows 7 test said that you are OK, that means that you meet the specifications and no problems were found. Im not too comfortable about the drive.
You can test it.
Put the Windows 7 DVD in the drive and see if it boots, if it does you are ok.
You format from the DVD, I gave you a tutorial to show you how. If the Drive does not work, you cannot format or install properly. So lets see what happens
What is Diskpart?
