I dont use messenger, but I bet if you go to search and type in msconfig>startup>untick the box.

If not there, try services in msconfig

If above does not work, this surely will

Click on Start
Click on Programs
Click on Accessories
Click on Administrative Tools
Click on Computer Management
In the Computer Management tool, expand Services & Applications in the left-hand pane by clicking on the plus sign in front of it.
Click on Services in the resulting list.
In the right hand pane, scroll down until you find the entry Messenger, and double click on it.
In the resulting properties box set the Startup Type to Disabled.
You can also click on Stop, to stop the service immediately.
Click OK, close the Computer Management window, and you're done.

Which is basically, an alternative approcach to the above post.

Another method also,
Here's how I got mine to not run at startup, In the upper right click show menu, Tools, Options. On the sign in tab on the left then uncheck the top box to Automatically run live messenger when windows starts, Then apply, OK.

This worked for me:

I went to programs/features, clicked windows live, clicked uninstall, it gave me options of what to uninstall for windows live...messenger was the 1st option; i ticked off messenger, clicked uninstall and I have not had messenger come up anymore.
